Bonuses are optional objectives that provide a plex reward. Completing a bonus will give you more plex than completing the mission without a bonus would.
You can replay any mission you've already finished at any time.  You can select a galaxy on the universe map, or pick an individual mission by selecting Stats & Achievements on the main menu, then selecting either Missions or Bonuses.  Feel free to use your favorite missions to test new designs or earn some plex.
